The only way Ive found to unplug it without switching off the MacBook or putting it to sleep is by simply unplugging the HDMI cable. The screen goes dark for a second as the system brings all the open windows over to the one screen since Im using the additional display as a second monitor instead of mirroring.

HDMI is just video and audio and ethernet in the newer cables so it shouldnt need to be ejected first. It kind of sounds like there is a small surge across the USB ports that resets them every time you unplug HDMI.
